Why not go the whole hog and have 4 groups of 4 (Like the EURO), and have G1 - ENG, G2 - SCO, G3 - WAL and G4 - IRL

Have the 1st place team progress to the semi's, with a 2 leg semi final.

Dunno how easy / possible it is to do, but It'd be fun.

Would you be able to do it as a super cup?

Create a super cup and add winners from the EPL and SPL.

Not sure if you would have to go the whole way and create 2 or 3 databases to run simultaniously?

One for England including the whole League and Cup setup, the same for Scotland, and the created cup?

Or you may jsut be able to create the cup, have that database running with the normal one when you restart the game.

I would just experiment if I were you? Try the later first. Start with the easiest option and work your way outwards.

I don't think the editor allows you to have Super Cups from two nations. You can create multi-nation FA Cups and other cups outside of the wizard, and choose 1 team from the EPL and 1 team from the SPL, but I'm not sure if the game always picks the champion of each league. So make it an "Other Cup" and go from there.
